Do you know if Canvas has the "merge courses" tool wherein you can have one course shell with three sections?

Canvas has a mechanism for this, yes, though it works differently than it does for iLearn. We'll have a guide available for that in the near future.

The merge tool worked for me to merge 2 sections of the same course into a shared canvas area. I would recommend you merge the sections before they have any content. My workflow was:
1) Crosslist sections to create a parent shell;
2) Import either a moodle archive or your sandbox into the parent;
3) Organize the import and develop new content.
